If you had paid for an order with VAT on Alibaba.com, VAT should not be charged again by the customs/logistics provider.  If you've charged twice on VAT, you could try to apply for tax refund on the order detail page (My Alibaba-Orders-View More-payment terms -Apply for tax refund) after order is completed.
